Why do the extracted images look different than in the PDF file?

This tool extract the raw images from the PDF. Any additional transforms like clipping, rotation, color inversion, etc. done by the PDF is ignored.

Is it legal to extract font files form a PDF?

Extracting is legal, but if you want to use an extracted font file, you need the permission of the font creator.
However, the resulting font file isn't really usable anyway, as the font metrics are missing. They main reason for extracting a font from a PDF is, that this step might help to identify which font is used in a PDF.
If you really want to use an extracted font, inform yourself about the legal risks of using stolen fonts.

There are missing glyphs in the extracted fonts?

Sometimes when a font is embedded into a PDF it will only contain glyphs for characters which are used in this PDF. So, if the PDF file that you are trying to extract from does not contain the letter "P", then that letter will not show up

If I use this font, the resulting typesetting looks strange?

In PDFs there are never font metric files (.pfm or .afm files) embedded, because a PDF viewer does not need this information. Without these, font files are hardly usable in a visually pleasing way.
